The guy's an immortal master of alchemy, so... who knows? Perhaps he grew tired of seeing those closest to him grow old and die? It's been a while since I've seen the show or read the early chapters of the manga that I think give what little detail there is to his character, but I do recall the show portraying him as being somewhat of an outcast because of his "hobby." That being said, I'm not sure if either the show or manga depicted him as a complete loner.
Also, I think the dolls' creation was, at the core, a test of his abilities. He made himself immortal, and seeing as that's one of the classic quintessential aims of alchemy (and assuming he's learned to turn lead to gold as well), to what pursuit could he dedicate himself to next? He's already played god by giving himself eternal life, so why not take it a step further and create other life? So he built the Rozen Maidens. But then, after artificial life, what next?
Perfect life. Thus, the Alice Game was born.
So I don't really see him as creepy so much as extremely ambitious in his so-called profession. I do think he's a massive dick for inventing such a thing as the Alice Game, at least in its introductory form, but that's not the same thing as creepy.
